I finished tha game. I saved. Now I can play my same guy, with all his gadgets and stuff. But when I went back to the file, I was back in Ganon's tower. I went to the end, and I ended up battling Ganon again! So what, there's no moving on?? I can't play passed that point, and see Aryll at home? Or Hyrule being gone forever? It just stays at that timeline..forever?..

If this doesn't make sense, what I'm asking is, "Can I ever play in a time where everything is good again, and everyone's happy? And be able to talk to Medli and Makar again or whatever?.. Or do I not ever get passed that point, AND JUST STAY IN THAT TIMELINE FOREVER...

Can't help you there, there's absolutely nothing that can be done. It happens in all Zelda games; It's impossible to play the game in a world of peace. As soon as the main antagonist is assassinated, you'll start from the last place you saved before the final battle.
