side effect of following main story line?

So I decided to actually go with the main plot of the game and I'm just at the part where you need to find a Daedric Artifact. However, recently I notice that if I'm in a town and I wait any number of hours out in the open, sometimes when I'm done waiting I'm being attacked by Mythic Dawn people who before were every day, common towns people I actually knew. They just start yelling at me and transform and start attacking. Once even I was walking down the street in Anvil (I think) and Isolde transformed and attacked me, out of nowhere. So now I have to go around killing people who are attacking me and I'm afraid its going to end up interfering with a quest. Is this going to keep happening because I'm following the main storyline?

I deleted my Save right when I took this quest up. Can never hold on to one save file...

But I'm pretty sure it is impossible to kill Quest characters. It will probably just say "Name here has gone unconscious"

This has happened to me before but on PS3, i just ignore it and complete the main quest.

As far as I know, no characters important to a quest will ever attack you in such a fashion. However certain quest characters can be killed, ruining the quest. The game notifies you that the quest has been made impossible and puts it in your completed quest list. (No fame for you though) I once killed that guy that wanted you to kill goblins to avenge his wife. It ended the quest. I'm not sorry because goblins are a pain.

Best thing you can do, in my opinion, is wait out in the wilderness to avoid killing anyone you really need.

Tbh, the Main Quest is easy enough that you shouldn't have this problem if you just focused on it for an hour or two.

After you finish it, people will stop turning into Mythic Dawn and you'll be able to continue your side quests with ease.

The NPC's that will reveal themselves as Mythic Dawn agents are specific and marked by the game as such, it does not happen to random ones.

So you can be sure that by progressing in the main quest you will not create unattended shops or kill any character necessary for secondary / guild quests.

i once snuck into a house in a town (think it was leyawin) and i found the mythic dawn commentaries lying in the house and waited for the owned to return and it seemed she was a mythic dawn person but i dont think she was really important for anything... but at least its a small sign when people keep those books in their houses eh?
