Controller input problem

I use a PS2 controller to play most Final Fantasy games on the PC (usually use a 360 controller for everything else) and when I go into the config and change all the inputs to match the correct buttons from the PSX version, it doesn't change in-game. But if I go back into config, the configuration is correct.

Square is cancel, X is menu, triangle is the card game/boost, and circle is ok.

Whereas in the config it is.

Square is card game/boost, X is cancel, triangle is menu and circle is ok.

Anyone else had this problem, and if so, any way to get around it?
