All I can remember happening after all are purified is Main Character takes his Snag Machine, puts it in his room, and walks away. Though I could've imagined this ending. I'm not sure.

That ending never happens to me. I got every shadow pokemon purified (Even Lugia) and i still got the snag machine on me. How do i get the ending?
