An alternite universe were the council never stepped in to end the First Contact war between humans and Turians and so you are an alliance soldier fighting the citadel race with your only allies being races from the Traverse and beyond into the Terminus Systems in an effert to defeat the council and take the citadel for humanity.

That's a bit extreme. It wouldn't make sense to change the timeline for the second installment of the trilogy, it would greatly confuse the storyline. You'll probably see this with a longer series (an example being Metal Gear Solid, which had the 3rd game set 40 years prior to the 1st & 2nd games), I doubt it would be wise for a trilogy. That only leaves Bioware with one title to explain everything about the Reapers, as well as stage the conclusion of the series.
