All they did was using that Raikov guy, give him Raiden's Body from MGS2, maybe even edited it a bit, and then use most of the animation they used in MGS3, if you look closely, you will recognise most movements from scenes in MGS3, although, they hand animated some to match it with the environment, and characters.
Mostly they have to do is the facial animation, and stuff like that.

Big Boss and The Boss were there.
And the final boss, and other stuff.

Well, that's what I said.
Most of the animation, the Motion Captor that's been used for MGS3, is just re-used in these scenes, only differently set.
Like when Raiden gets in the cell, and Volgin enters.
When Volgin says, "What a beautiful body you have...", the movement of Volgin is the same one as when he's about to Torture Snake.
And Raiden on the bed is from Sokolov when he begs Eva not to point at him with the lipstick.

And there is plenty more of that.

Probably an very expensive software, since Konami made those scenes.

It is actually quite easy all they did for some scenes was change the character model and for the rest its just like adding a new cutscene in, just so you know it was kojima productions that did this or they employed someone to do it so its not like it was a 3rd party.

Gahd, I'm so stuck on the bike section on Hard, trying to get no kills. I'm on the last phase of it, having saved after every part. I saved on different slots because I knocked a few of my guys off their bikes with smoke grenades. Not sure if they count as kills. If they do, I'll scream.

Does anyone know if chaff grenades carry over to a new play through when you restart? I heard they don't, and I have 2 left. If they do, I'm going to save them for my Boss Extreme run. If they don't, I'm just gonna use them in the Blasting Furnace...

Yea, they do.
But it still isn't much.
I think you can only get 2 per play through.
One during the MGS1 dream on the helipad, and another in the same spot during Act 4.
