Is the fountain random where it goes, or will it go in front of another building/area? Like in front of Nooks, or in front of the Bus Stop, or in front of the Town Hall, etc.

The fountain is always built right in front of the bus stop near the gates. You don't need to worry about your garden unless it is in that general area.

None of your flowers will be destroyed anyway because your town already has the space where the fountain is going to be mapped out with stones laid down.
