Is (for example) "Porsche 911 S" with FULL upgrade better then "Porsche 911" with FULL upgrade (911 S Engine Upgrade included!)

I just want to know if it is any difference between same cars with other engines..or is it the same ? (f.e. handling, braking, etc.)

it appears that the actul eng. upgrades them self with most car actually slow them down except for like the 1953 356 cars and a couple more 356 cars , but all the other eng. parts upgrade them to the best available

...so...

911 can be upgraded to 911 L and 911 S (911 S is the best available)... now I am not talking about all other upgrades (shocks, suspension, sway bars, etc. - let them be fully upgraded in both examples):

will be "911" UPGRADED to 911 S engine the same as original "911 S" ?

nope your missing the point very rarely does the eng upgrades them self help but they actaully hurt , but yes install all the nice parts just not eng.'s parts are fine.
