Is it safe to use the National Guard Armory as storage like you would use your house in Megaton? I'd rather "live" there. Much cooler. And not just container wise, like if I left my stuff out in the open on a shelf or something. Just wondering.

As long as you don't put anything inside a container, it should be fine. Just keep in mind that human enemies will grab any weapons on the ground to use themselves.

Yeah, they do.
I once saw a group of raiders killing some Enclave and equipping their helmets. I don't know why they took the helmets only though. | |

I wouldn't use the National Guard as a base to be honest. There's re-spawning enemies, and as said, enemies pick weapons up off the ground. So unless you want to verse a M.I.R.V wielding Raider each time you go back, I wouldn't.
