You only need the Death Daisy if one your Sims dies, I have completed the game several times without anyone dying and thus never needed it, so you may not need it either.

The Earthquakes will cause damage to your buildings, but they are not dangerous otherwise and the only explanation that I can think of is they are there because of atmosphere.

First make friends with a Chimp, then ask the Chimp to gather.

Later when a Chimp comes up to one of your Sims carrying a green bundle, use the Respond social.

Otherwise the Chimp may leave and not drop anything off, some times they do and sometimes they don't.

Glitches:
When you get the "Invisable Sim" issue, have one of the visible Sims leave the area and go to another location and then use the Conch to call the Invisible Sim, when they arrive where you are they will be normal. Check the Tip section for my Tip on this.

A fatal Glitch:
This Glitch sometimes happens when you use the Island Map to travel to another area.

What happens is the game no longer responds to some buttons, particularly the Start Button.

The only thing you can do when this happens to reset the PS2 and restart from your last save.

The Solution is to Always Save before using the Island Map to travel.

Thus if the glitch happens you don't lose any important progress.

You can find cotton in several locations, the ones I can remember off hand on the second island are East River Plains and West River Plains. On the third island I recall that you can find cotton at Geyser Plains.
