I don't think you can upgrade them, but you can give them better armour and/or make newer ones with better materials.

You can't upgrade your patapons.
You can either give them better equipment and such if you don't want to get rid of them, or you can just kill them off at the "briefing" screen. Or just add better ones. =D | |
