Meh, the disobedience thing shouldn't be an issue anyway. Unless you've got a team of 1-2 Pokemon or overtrain, you won't have to worry about disobedience issues.

If you trade the pokemon in the eggs over to your restarted game, then when you hatch them, the OT will be the name of your restarted game so they will obey you no matter which lvl. Then, trade them back to your main gamen, lvl them up, then trade back. You then have high lvl pokemon that obey you
