So far, I have the following three areas unlocked, and inside each of them is one of seven rare items:

Mt Avalanche - Ice Horn
Giant Volcano - Fire Drum
World Abyss - Rock Horn

The problem is, I got all the way through the dungeon w/o finding any treasure. Plus, Heatran wasn't there, but it says he's supposed to be at the summit.

Does anyone know how to find these items, or the bosses in these dungeons?

I'm pretty sure you must beat the Boss Pokemon at the end of the dungeon for the treasure to appear. It's your reward for beating them, like in the last game. Not sure why the Boss Pokemon isn't appearing though.

Thanks! Now that I have the Mystery Part, I think the boss will appear, then I can get the treasure. After I try it, I'll let you know if it works.

Ah, I realized what I did wrong. I went with a mission in that area activated. When you do a mission in an area, you can't go to summits and such.

ya i wish you could battle boss pokes when on missions.
