I think MC and Samus would have equal chances to destroy each other and those are the reasns why:

1- Samus is only plain human under her suit while MC has been genetically altered with infusion of ability-augmenting substances (both physical and mental): so she has a better suit and he is better under his.

2-MC's Mjornir armor has an auto-recharging enrgy shield wich compensates for Samus' ability to store supplementary energy tanks

3- If they both have access to ALL weapons of both games, then none of them has an advantage on that point: MC could have an arm cannon attached to his Mjornir armor and Samus could wield a Covenant Energy blade.

4-Samus may have a super-powerfull gunship that drives itself : does she know how to pilot every single ship, boat, car, truck, etc.( wich MC does)

5- If Samus is allowed to have all her visors and suit variants, then I think MC should be allowed to have Cortana, wich acts as a scan visor, long-range radar, communication intercepter and cybernetic infiltrator, so MC could easily disrupt Samus' alternate visors, intercept communications with her gunship, detect her weaknesses(if she has any), render her suit malfunctionning (as in metroid prime) and change details in her logbook (as previously scanned weaknesses on him, wich would make her auto-target the wrong spots)

6-Samus' suit's AI does not work on its own as opposed to Cortana wich can work completly independently of MC( Samus has to manually scan objects; Mc goes on fighting while Cortana does the intellectual work, even if he would be able to do it by himself)

If Samus used her graple hook/beam/whatever as an offensive tool ( graple enemies and swing them around or just pulling them over and smack them with her arm cannon) and if she also used her arm cannon as a melee weapon (as in the super smash games) she would be a lot more efficient in combat and she could pull off amazing combos.

MC, on the other hand, makes maxiamal use of all his abilities and his available weaponry, but if Samus did make maximal use of her abilities and available weaponry, she could best just about anything you put her against.
