Go out and beat him into submission (or until his HP is in the red zone) then throw 50/70 ultra balls at him and hope for the best.

The master ball isn't vital to catching mewtwo, rather, its vital to catching the legendary dog you find after beating the elite four.

And, I would recommend catching a pokemon with a move like spore or sleep powder.

Can't really help you there. The only tip I can give you is to just wittle down Mewtwo's health and keep throwing Ultra Balls. It's entirely possible to catch a legendary pokemon with full health, I've done it before, but the odds of doing so are pretty slim.

Use dragonite's thunder wave, then whittle its health done to next to nothing, then throw ultaballs at it until either you catch it or you run out. If the latter happens, soft reset and try again.
