I don't think it matters if he's a male or female, because either way, he's badassssss

I played through this game loads of times thinking Kuja was a girl. Then when I said something to my brother about Kuja being a girl, he told me...it's...a boy.

He's definitely very effeminate, but a guy nonetheless. Think of him as a distant version of Boy George

Same here. I immediately took him for a male. Just a really freaky one. Eccentric, even. But I'm still going to stand by my assertion that he is, very much, a badass.

I never had the misconception that Kuja was a female. I always knew him to be a male, as Garnet always referred to her mother's new military advisor as a 'he'.

^ I think that if FFIX's character designs were slightly more "realistic" Kuja wouldn't have come off as being so feminine.
Heck, just look at his design in Final Fantasy: Dissidia. It's much more intimidating and masculine:

Kuja is clearly a guy i've played (watched people play) for many years and i never thought he was a girl. Althoughhe is very female like .Why do video games even do that all it does is creep out the people playing.
