You have to wait until you have the pick axes. Enter the jungle path from Mama Oullo Tower as you did the first time you went to the flooded courtyard. Partway along that path you can take a different direction than you did the first time. Roll under a lattice of thick vines. In there, you'll find an ice wall to climb with the pick axes. That will lead you directly to the upper alcove in Flooded Courtyard where the Explorer is in the wooden cage.
