I got to the Judgment Nexus room and I noticed something strange, I was wearing a life detection helmet and saw something walking around on the other side of the wall, that is until it fell and disappeared from sight.

I'm assuming this was the shaman I was supposed to kill to get the crystal staff to power the Nexus and that he somehow bugged out. I'm not really sure what to do right now as I cant get past this room without the staff and this is in the main quest line. Any suggestions?

It sounds like it glitched. You can use the console to advance.

Open the console (~) and enter the following "setstage SE03 45" (without quotes). This should advance the quest to the point where you have entered the staff. Hopefully it will work for you.
