I know this sounds stupid but I can beat the agent I just don't know where to go.

do not fight with the agent,just run away.when you will fall in a house through a roof then do not kill the cops,if you will not kill them the agent will not follow you any more.

Have you already jacked out then they sent you back in? If you have, then what you do is throw a grenade at the big fan and it will blow open the fan for you to get through and continue on.
